There is a lot of processing that goes into making the glycerin base for melt and pour as mentioned in Holly's comment. When glycerin is produced, extra chemicals, solvents, and additives are used. For those of us who want to limit the number of chemicals we are exposed to and be more old-fashioned and natural, lye is the way to go. It's analogous to using plain olive oil vs. extra virgin olive oil.
